i think people may get angry because the truth is...they don't really know if they are right or wrong in not believing, and if they are wrong...well, i imagine that would make them extremely nervous with a LOT to lose...and maybe they don't want to be reminded by that. or perhaps they had a bad experience with a very hypocritical religious person

Because, it if often meant as an insult and therefore it is offensive. it's typically used as a way of dismissing someone's point. There is no need to publicly proclaim that you are going to pray for someone anyway. If your prayers really work that well, why not just keep it to yourself? What's the purpose of telling the whole world? Even Jesus said not to go out and publicly make a show of prayer.
Myself, I am not an Atheist, I'm a Heathen. I have my own Gods I pray to. I am curious, how would you feel if I told you I was going to pray for you to my Gods and Goddesses?
The poster below me, Journey, is absolutely correct and makes some very good points.

Well, it won't actually hurt anything. However, christians often use it as emotional blackmail, a hurtful retort, a standard pat answer when confronted with difference, or as a way to feel superior when talking with other believers...as in "let's pray for them".
How would you like it if I said "I'll cast a spell for you"? especially if my tone was snotty? and if you didn't ask me to? and I meant it in a manner that implied that you were less than me and your religion was "evil" and you needed my help in knowing the right way? You would probably be very offended.

It shows people can be insecure by having different views and those people refuse to believe all the facts that God is real and not one piece of evidence proves otherwise. It's the choice of the person who's praying. Free will means you can do anything you want so why not pray?

Prayer doesn't work, and it is socially irresponsible to see the number of people who delude themselves and others, claiming that it works, without at least asking...
Why Won't God Heal Amputees?
http://whywontgodhealamputees.com/
Why would it bother me that someone says they'll pray for me? First of all, I didn't ask them to and they don't seem to care whether I want them to or not. That is ignorant and shows that this prayer is motivated by self-interest. Secondly, they have the right to pray on their own behalf and that of loved ones, not on my behalf. Third, prayer doesn't work, and I don't want to see anyone waste their time because of me. Fourth, it is a violation of my constitutional rights. Fifth, it is disrespectful. Sixth, it is presumptuous. Seventh, it is an insult. Eighth...well, I'm sure you get the picture.

Depends on the tone and context in when it was said. *Some* christians use that phrase in a very condescending manner. I could careless if someone says that...doesn't bother me at all because I know that it will fall on deaf ears.

Lots of people pray as well as non-christians and this is okay as long as they are praying to the right person in the God-Head.

If it makes you happy, pray away for me. Just please don't force me to do it in school or look at it in public space like a Court of Law.
