It's just a cute little nickname. I gave a guy I had a crush on the nickname "grassy" (from grasshopper)....didn't mean anything, just came from one of our conversations.
Next time she calls you that, ask her what kind of cookie she's thinking of...

It could be just a pet name (you know like when couples call each other names like buttercup or suger lips). Or maybe you did or said something that made the girl think of 'cookie' and so she started calling you that.
