It depends on what you are looking for in a car.
Mini: (2006 is supercharged, 2007 is a turbo)
-very good resale (one of the best out there)
-sporty, fun to drive, handles well
-reliability is not as good, but has improved
-expensive to fix
-more money to maintain
-center speedo takes getting used to
-can ride hard
-retro look and styling
-not much room to haul stuff
Honda (a Civic Si)
-peaky motor
-reliable
-good resale, but not as good as mini
-better mpg
-cheaper to maintain
-less expensive to fix
-guage cluster also takes some getting used to
-can now get in a 4dr
I am thinking you mean a Civic Si as that is the model that best competes with the Cooper S. The Honda is probably about $5000 less. The Civic will be cheaper to maintain, and is probably a better every day car. The Mini will be more expensive to maintain, but will still be worth a good amount of money in a few years. It is probably also a little more fun to drive. Mini's overall are not as reliable, and you will probably pay a premium above the sticker price to get a new one. The new 2007's will be snatched up quickly, and Mini dealers are also not budging much on the remaining 2006's.
If it were my only vehicle, or the only vehicle in the household, I would say the Civic. If this is to be an additional vehicle, or the other vehicle in the household is a more practical car, the Mini makes a very compelling argument.

Fit is the most fuel efficient and cheapest, but smallest. If any of that 60 miles is on a highway or freeway, the Fit is not the best choice as it is also the least powerful. Mini Cooper is the highest-end and most expensive, but will probably be the fastest and most fun to drive. Personally, I would recommend a Civic. Anything except a SI, which requires premium fuel and is more expensive (but much more powerful). Get a 4 door for less insurance cost. Personally, I think the new model civics are ugly as sin, but the older ones are nice and ugliness is a matter of opinion, so you might like them.

The Civic, cheaper in the long run, better gas mileage, plus you would walk away from a crash a lot better. Plus there is a better chance someone will want to buy it once your done with it than the mini. More room.

id have to say the mini cooper is because its has wider wheel base on it ,and to me it looks a little better ,even thought there's no leg room in them they still look good going down the road really both are small cars ,and its just a matter of opinion on what one person prefers over another, both cars are about equal in value ,good luck.
