Metropolitan Museum of Art (admission price is "suggested"; you can pay whatever you want). Other museums have 1 night a week when they are free.

Walk all around Manhattan. Walk across Brooklyn Bridge.

Staten Island Ferry is free (leaves from Ferry terminal near Battery Park--not from seaport like other poster said)

"The Living Room" often has free musical performances (or small minimum). I'm sure there are lots of other similar places.

The Village Voice used to have a section called "Cheap Thrills" that listed a lot of free and cheap events. Not sure if its still there.

goto South Stree seaport and ride the Staten Island Ferry( it`s free). It will take you close to Statue of Liberty. Just don`t get off at Staten Island or you will have to pay to come back. You can also get a $2 ticket for a subway ride, and as long as you don`t get out of a Station you can ride and change all the trains between Manhattan, Queens,Bronx, and Brooklyn.
You can also walk from Penn Station to Times Square and see the fun at 42nd street.

Go to the observation deck of the Empire State Building, which is right near Penn Station.
