After the age of one, when the risk of SIDS becomes virtually nonexistant, children are normally fine sleeping with pillows, and will often enjoy the extra comfort. Not only is it fine to give your son a pillow while he is ill, but it's perfectly okay to let him keep it afterwards.
Additionally...if your son is still sleeping in his crib, this may prove difficult, or impossible if the crib has wheels, but....It normally helps to elevate the head of a congested person's bed...this can also help reduce inner ear pressure for those with an ear infection, or a teething child.
The easiest way to raise the head of the bed is to place a couple of thick books under each leg of the bed. If your crib does not have wheels, or if your child is sleeping in a regular bed, with a bed frame, simply have someone else lift the end of the bed where his head rests, and slip the books beneath the legs. Raising the bed around 3-4 inches will help tremendously with congestion, but is so slight an alteration that your child probably won't even notice the slant.
Alternately, if your crib has wheels, or if the bed your child uses does not have legs, you can lift the top of the mattress and place the books there, However, it may be necessary to place books at each corner, as well as in the middle. Also, be sure that the head of the bed is against a wall, regardless of which method you use, so that your child does not push it off of the books during the day.

If you're not completely comfortable with the pillow (which since you're asking I'm assuming you're not). You can put the pillow UNDER the mattress and get the whole top of the mattress at an angle. I used to do this for my son when he was little and had horrible colds. It did help.

Consider whether he lays in the same direction all night. My kid doesn't, so putting her on a pillow or raising one end of the bed could result in her head being lower than her feet, and defeat the purpose. The vaporizer should help, though.

Being elevated does help the coughing but honestly, I wouldn't put a pillow in the crib at night. You could put them underneath the mattress, on one end, to elevate the mattress slightly. Or let him sleep in your bed and let him sleep on your pillow.

I think he'll be fine. If hes ok with one when hes taking a nap, then at bedtime will be fine also. If you find he continues to cough with the pillow, try to take it away without disturbing him and see if him laying flat will help with it.
