I believe from my experience that when we do heavy exercises the muscles warm up and they stretch better than usual. After exercise if we completely sit and relax then the blood and muscles tend to cool down faster (resulting into stiffness or pain in body)
If one is into daily regular heavy exercise (including good long running) then it would be advisable to start with warming and ending with warming down. It's the ideal way of doing it (not giving your body sudden load of physical activity). In case of running the heart must be the part which works more , as it is demanded to pump more blood in the body and with it oxygen to entire body. With this the breathing gets faster. So ideal way to warm-down should be walking and getting your breathing and heart beating to normal. Warm-up exercises is equally important especially when the body exercises is the first thing you do in the morning, when your body muscles are all stiff with good 6-8 hours sleep.

I absolutely love this stretch. You swat down as if you were going to walk like a duck and you keep you feet planted on the ground slightly rocking back and forth. This stretches out your shins. Im in the military and we stretch out everything we just used such as the calfs, and the quadriceps and hamstrings. Plain and simple lean forward and slowly try to touch you toes attempting to keep your head looking forward. Don't want you to pass out. Next, on ground with legs spread and stretch to each one of them. Everything is still slow stretching but you should be more flexible than before your run.
