Ayutthaya is like 100km away from Bangkok...
Best way depends on what budget you have..
To rent a car is best if you have the budget... it is not difficult to navifate once you are out of Bangkok, and you get the flexibility to stop and visit to other places..
Alternatively, you can take the public transport, i.e bus and train which is a lot cheaper, range from 15 baht to 75 baht. Roughly 2 1/2 hour to 4 hours..

I have caught both the train and the bus and I think the train is better. It is faster because it avoids all the Bangkok traffic and you arrive in the centre of Bangkok rather than way at the Northern bus terminal. It is also cheaper. It takes about an hour and a half.

If you have the budget to hire a car, hire a car with a driver. They both cost about from Baht1500 (thats about US$42) per day plus fuel.
Hiring a car to drive yourself in Bangkok is not a good idea unless you are from Rome or Mumbai in which case you will probably find the driving standards are just like home. From what I've seen, motorcycle riders in Bangkok are basically insane. Don't put yourself through the stress, let someone else (a professional driver) deal with the madness.

There are a few ways as indicated by other posters. The easiest is by train or bus. The train ride is fast compared to the road traffic, though the bus is cheapest and takes about an hour and half only.
Just make sure you have a map with you as the train station and bus terminal is a distance away from the Old City, and the Old City covers a fair bit of ground too. So best to check on which places you want to visit and plot your route.

I say take the bus. Buses in Thailand can be pretty luxurius and they're pretty cheap. Just bring along a good bike chain to chain up your luggage on ANY public transport system. You just never know, and it's better safe than sorry whether by train or bus!

Personally Ive always taken the train, although there is a lovely boat trip up the Chao Praya from BKK to Ayutthaya.
