He says the girl needs to be in a setting where she won't get into trouble. The son hates school, gets bad grades and wants to be a mechanic. He says that the kids are his and even though I don't like it, he has to do what he feels is best for his kids.

You can certainly let him know how you feel, but it is his decision, because, yes, they are HIS kids.

It seems that he feels he has a legitimate reason for doing this. I, myself, had one child in private school and one in public school for several years. The one in public school was in elementary school and was doing fine, but the older one was in middle school (different schools) and his school was filled with gangs and drugs…so he got sent to private school. The decision had nothing to do with me ‘favoring’ one child over the other.

i'm not sure if this is much of a comparison, but i went to private school (not a christian school, just a regular new england prep school) and got into a hell of a lot more trouble than my sister who went to public school. granted i was a trouble maker to begin with which is how i ended up in private school to begin with, but my sister was favored and got what she wanted. the upside to the private school once i calmed down (maybe my junior year) was that they had superior classes and i feel i got a better education in the long run.
i do NOT think it's fair for your husband to set such double standards with the children as this is teaching them both to set double standards for themselves and possibly their own children in the long run.

Tell him he's not being very smart, keeping little red riding hood inside and letting the big bad wolf out.
