It means that to you they may seem spontaneous, crazy or out of control, BUT, they are really acting in a way that is calculated.
Basically after someone does something that is unconventional they want you to know that they had a reason for their "madness"!

That is a misquote from Hamlet, when Prince Hamlet pretends to have gone insane so he could find out if his uncle really murdered his father. He is acting crazy, but he is very deliberate in his actions. For a real-life example, think of someone who is trying to be found not guilty by reason of insanity, even though s/he is not at all insane. S/he has to work at acting crazy.

The person is telling you, that although you think the person is doing something foolish, in fact she/he has a good reason for his/her actions. Thus you are the foolish one for not understanding what and why the action is taken

That the "madness" is not just insanity... There is a reasoning and justification for what appears to be insane behavior.

when someone does something out of the ordinary or when they do something you dont understand or expect them to do they say this so that you know even though you think they are doing something crazy or stupid or rediculous, they aren't.
