Good question,
Bruce Lee did know his stuff outside of making movies. When it comes to fighting, he knew his stuff inside and out.
As for Takumatsu Sensei, he was called two things : The Mongolian Tiger, and also, The Last Combat Ninja. There are numerous accounts of his combat experience in his youth. Also, he fought multiple Chinese boxers during his covert experience in China....hence the nickname, the Mongolian Tiger.
Hatsumi Soke, is a bit different. He's come from a different era, he's learned the full gamut of all 9 ryu-ha within the Bujinkan....but he hasn't had to use Ninjutsu or any of his learned Samurai Taijutsu in active internal national espionage or active combat against foreign invaders.
Does he know his stuff? Yes, I've personally trained with him on multiple occasions. While he hasn't had to actively use his art for the sake of Japan's national namesake....but he's done a LOT of old school hard knocks training.
As to who would win? I don't know. They were (and are for Hatsumi) all masters of their respective arts and styles.

Hmm... I'd say Masaaki Hatsumi would probably be the least skilled of the three. Between Bruce Lee and Toshitsugu Takamatsu is a tough one though... Bruce Lee was an unbelievably extrodanary Martial Artist. He broke most of the equipment he trained with, and could give a person whiplash from a side kick, while there holding a kicking shield. Takamatsu however fought 20+ (I think) life or death battles with masters, and he won all of them. In one case he beat a guy with a pistol on a horse. I think he rolled under the horse, jumped up and cut the guys head off before he could load his pistol. Then again, it's hard to compare someone from the 1900s with someone from the 21st century. I do know Takamatsu was the last living ninjutsu grand master (official ninjutsu, and he was the last ninja by blood). And Takamatsu was Hatsumi's master, so he must have a great amount of skill. To tell you the truth I really don't know, but I'd have to say Bruce Lee.

We would never know for sure unless we saw the duel with our own eyes. But, personally I think if Musashi was thrown into the mix they wouldn't have a prayer.
