I think it would depend on how you ask Him your question, or how you present your case to Him. If you have a hard time understanding why something is like it is in this world, I would say, feel free to cite your complaint to Him. After all, He already knows precisely what you're thinking. Just be respectful and remember not to "humanize" Him. Often we think of God in terms of how people think and act, but God has infinite wisdom and knowledge, and isn't limited to any sort of human brain capacity. I guess what I'm trying to say is, don't (in thinking of Him) bring Him down to your level.
King Solomon said: "There's nothing new under the sun". God has seen everything we humans have done for millenia, and we continue to do the same things.

Of course it is and realize that what you are questioning almost without exception is someone elses interpretation of a holy book or scripture. Ordinarily that interpretation is of events that took place hundreds or thousands of years ago. Its an interpretation as are all observations on the environment we live in. We interpret everything and usually we are off by miles in our interp. One of the hallmark virtues of this age is the personal responsibility to investigate the truth for our selves.
The only way you will ever arrive at the truth is to overcome your fear of considering and possibly reinterpreting the interpretations. There are, you will find, interpretations that don't have the twists and turns in them provided by the clergy class. The thing to remember about clergy is its about making a living, or worse, taking power over you and others. The clergy can't present an unprejudiced view of their religion or anyone elses religion to save their souls. Pray the pure prayer and ask God to help you locate the truth no matter what it might turn out to be. You don't care what it is only that you get it. Pray for courage and a pure heart. You will need those.

The only way to get answers is to ask questions. God wants us to ask questions so He can reveal Himself to us more and more. If you look in the book of Job, you'll see Job asking a lot of questions. The ultimate answer was God's presence. Job just needed reassurance that God was in control, and God answered that for him.

Yes it is OK to question God.
When you question God you come to a deeper understanding of your faith. Your convictions will grow stronger.
Dostoevsky, the famous Russian novelist, once said: "It is not as a child that I believe and confess Christ. My hosannah is 'born of a furnace of doubt.'
Psalm 73:26
"My flesh and my heart may fail,
but God is the strength of my heart
and my portion forever."
The Psalmist was able to say this after dealing with some questions and doubts of his own.

of coarse it is ok i mean i have done it a million times. i stoped beleiving in god when i was 13. now i am pagan i am a witch and beleive in gods and godesses so it is ok to question him it depends on who u are if you will start to beleive again or if you find your spirituality somewhere else.

Not only is it okay it's compulsary-everything must be questioned and scrutinised because only then can we arrive at the truth.
