Only you can decide if it's worth it to go to court. Unless you aren't guilty of whatever you were pulled over for, it's probably a waste of your time to do so. Yes, three points will probably raise your insurance rates for around 3 years. Had you finished your probationary period on whatever you went to traffic school for? If not, it will also now show up on your record. Doesn't matter who pulled you over if they had the authority to do so, marked or unmarked.
You might think about not doing whatever it is you do to get pulled over if you want to continue driving.

yes, insurance premiums can go up. How much? Depends on your insurance company. Only they can tell you the factors involved.
Taking a ticket to court (moving violations) is very handy. You don't have to lose time from work to appear in court and depending on the violation -- can be cheaper. Simply hire a known ticket-lawyers company.
