Dogs do feel the pressure changes in much the way we do as humans. Their ears may "pop" because of these changes, but it doesn't pose a risk to their health.

As long as they are transported in a temperature controlled, pressurized compartment, there is no threat to a dog's health by flying. Many show dogs are transported in this manner every year!

Our ear causes discomfort during air travel, because it is an air pocket inside the head that is vulnerable to changes in air pressure. It is the same with dogs, so I guess their ears pop as well.
