the best thing you can do is ignore him, dont say or do anything when he is in their, he wants attention and winning is how he gets it, in two or three night he will give up and just go to sleep.

You have "given in " to the dog. He knows that he can get you to come when he calls, maybe not right away, but eventually. Here are some suggestions: You can ignore him and give up a good night's sleep or two. You can give him a kong type toy stuffed with food to keep him busy for a number of hours in his crate. You can bring his crate into your room and see if that helps. You can put a dog bed on the floor of your bedroom and let him sleep there. Make him stay on the dog bed, if he won't go back to the crate. The crate ought to be fine.
An advantage to having a dog who is comfortable and happy is his crate, is that the dog always has his own "room" when you travel with him. The crate should be a place of security for the dog.

First off as you are aware, dogs are pack animals and there he is isolated away from the pack. Is it possible to move the crate into your bedroom? Why is he sleeping in a crate? Is he a puppy? destructive overnight?
but ok, who is training who here? He whines and you obey..eventually. So why should he stop when he's found out what works to get his way? Have one big battle and win versus the endless little battles you 2 are having now. When he whines, you must totally ignore him- no talking, visits, nothing. You know his bathroom needs have been met right before bedtime right? Visiting him tells him he has your attention and if he just tries harder he will get his way and he does! Put him in his crate and go to bed and ignore him. Yes he may even escalate because he was winning before but Ignore him totally and he will stop. What you ignore goes away.

The dog is lonely, that's why he whines. You can alleviate the problem by providing some company/noise in the area where he spends the night.
For example, my dogs like television and/or radio. He needs sleep stimulus. Sounds like an oxymoron, doesn't it?
Now that I'm adding my $.02, I'm thinking maybe a recording with your voice and a little soothing music might solve this little problem.
He loves you, he misses your company.

He's teaching you well isn't he!
After you put him to bed of a night, you must ignore him no matter how much he carries on! Getting up to him is a bad thing, because you are teaching him that, if he continues to whine and carry on, you will eventually get up and see to him. He's demanding attention from you and that's what you are giving him.
Ignore the whimpers and yelps, he will stop doing it after he sees that he is no longer getting a reaction from you. If he's still a young pup and needs to be taken to the toilet, continue to do so however do not play with him, or talk to him unnecessarily. He needs to learn that getting up in the middle of the night is for toilet time only, not play time.
Everyone goes through this stage, and trust me, it took my bf and I three weeks to finally get our pup settled down, however it is well worth it. By not caving in to your dog, shows that they cannot get what they want, and that you are pack leader.

How old is your dog? If he is a puppy, it could just be he is lonely and misses his litter mates and now you being around. If you place a warm water bottle in the crate with him it will remind him of his litter mates and he won't be as lonely.

Put a t-shirt that you've worn all day with your scent on it in his cage. even go to the extreme of putting the cage in the bedroom(get him use to it)
