The word "why" comes from the Old English word "hwy", which was most likely pronounced with an /h/. As the language evolved the "h" became unpronounced leaving the word to be pronounced as /wai/. True, the letter "h" is still spelled in the word but this can be seen in many other English words that are not at all pronounced as they are spelled (examples: knight, daughter...etc).
Also the letter "y" was probably not called /wai/ as it is today. If you look at other languages that use the latin alphabet they call "y" something along the lines of "igrek" .
