I have not ever known a simple nod to be rude, however you must remember that large cultural differences can exist between people who could be even next door neighbors. If you wish to learn why your father believes it to be rude you should ask him calmly. In my family it is considered quite rude to not play board games with them. I have no idea why this is tradition, or what is so special about board games. I however still play every once in a while so they don't get upset with me.
What I am trying to say is it will be difficult to get an answer from anyone besides your father. Cultures have many differences and shapes. In asian culture is it considered very rude to enter a friends home with your shoes on. In old english culture it is very rude to say no to tea when it is offered to you. In american culture it is very rude to speak out of turn. You need to ask your father what about a simple nod upsets him and why it is important that you speak out your answer. He may have a respectable answer. Furthermore, if you ask him why its so bothersome you will have a chance to explain your actions and how you were not aware that it was rude behavior, also, you will have a chance to explain why you don't think it is that important to follow seeing its so simple.
Try to be respectful about it. There could be a very good reason for it. I always thought bowing to a Sensei was a bit silly until somebody explained to me what it ment. Now I have no problem bowing to a Sensei becuase I know its saying I appreciate your time and effort in training me. Perhaps speaking your answers to your father is a symbol of respect as well. I do not always get along with my sensei, we dissagree about many things, but if I learned anything from martial arts, it is to respect differences. If that means speaking your answers, is it really worth being upset about something so silly?

It's a respect issue. He may feel you nod at your friends or someone you see on the street without the familiarity you have with your step dad so just answer next time.
I have 3 grown sons and I would not let them treat me like they treat their friends or anyone on the street so...

It is considered rude from people who follow proper etiquette. Do you know anyone that actually follows etiquette? I don't.
The truth of the matter is that all adults expect a verbal polite response from youth. Fair? Dunno, but I've seen many adults nod their head or grunt.
Don't worry about it.
