I also beleive that it is in reference to the fact that the gesture of putting your hands up is often connected to the feeling of giving up or "having question" to the topic disputed. Hands down, is the opposite, you are certain.

If you are referring to the usage of "hands down" as in "winning something hands-down" it simply means that the win was an easy achievement.
The analogy comes from a boxing match where the winner wins the fight without raising his hands or fists.
This is different from a "walkover" in a fight - which refers to the absence of an opponent.
