Clarification: I notice that I take deeper breaths at rest (i.e. when I am not exercising)

It's likely you're getting in better condition, so you're more intense in your exercise. Sometimes this can be imperceptable unless you are measuring yourself. Try keeping a journal of your progress to see what happens over time.

Other possibilities include you could be overtraining, a condition where too much exercise and not enough recovery has negative returns, or you may have some sort of medical condition. Just keep an eye out for that and listen to your body.

I'm a Kinesiology student and before i answer your question i need you to clarify what you mean by "harder". Are you taking more breaths per minute or are you taking deeper breaths?
