Should I file jointly or seperately -my wife is a Canadian national, works here for the Canadian gov't and pays taxes to Canada. I see that there is a huge (at least for me) difference in my return according to how I file.

There's not nearly enough information in your question to give an accurate answer. The best response is: fill out the forms both ways and see which is better. I suspect if filing separately results in a significantly better return for you, you are doing something wrong with the joint return. Please consult a CPA that has experience with non citizen and foreign income taxes. I doubt your wife's income is actually taxable in the US.

If you file jointly with your wife, the taxes paid to Canada can be credited on Form 1040 Line 47, offsetting US taxes paid on your wife's income.

Do both ways, see which is better. Not knowing how much income your wife has and her Canadian taxes, it is not clear which way is better for you.
