LaGuardia is probably closer as the crow flies, but they're both a little bit of a hike.
Taxis have a flat rate ($45 plus tolls) from JFK to Manhattan, but LaGuardia does not have this rule. So you can conceivably get from LaGuardia to Manhattan more cheaply, depending on your destination. (LaGuardia has surcharges based on your specific destination in Manhattan.) See the link for more details.

JFK is a flat taxi rate now - $45. It depends where in Manhattan you are going. Uptown LaGuardia is much closer and cheaper taxi. Going downtown? JFK might be closer and cheaper.
Either way don't take the AirTrain or Subway if you don't know your way around. Take a cab and save with a subway ride on the return. I see lots of people getting really lost. If its late Jamaica Queens is not be best place to be wandering around lost.

Taxis from either airport are expensive. if you aren't carrying a lot of luggage, I'd suggest the subway, which is more easily accessible from JFK.

if you must take a taxi, LGA is closer and cheaper.
I generally take public transport, and JFK is easier than LGA.
