Their relentless and arrogant insistence that their Bible is literal truth, even though it has gone through multiple translations, and includes many myths and parables.
Hell, if they could get over that, I'd consider becoming a Christian. Jesus had some pretty good ideas. It's a shame that so few Christians actually follow them.

The biggest flaw is that it deals with objective truth and in this post modern generation people aren't interested in truth(nor do many even think there is such a thing), they are interested in what makes them feel good. The problem with that is that objective truth really does exist and truth has consequences for those who live in the land of oz and deny truth.

That it isn't kept as a private relationship. It is a person experience. Missionaries cause world problem more often than solve them: by introducing foreign cultures to aboriginal peoples... leading to their demise; by causing race wars (Rwanda); school fights; etcetera.
It is a prersonal relationship and should be governed only by the Self.

Nothing is wrong with Christianity, the only thing that makes it look bad is that too many Christians do not spend enough time learning what it means to be Christian. And then you have the people who claim they are Christian JUST to make it look bad.

As a whole I would say them not accepting people as they are, where they are and meeting them at that place to save them. Too many churches & denonimations want perfect people to come into their doors to say perfect prayers & listen to perfect sermons to leave promptly at 12 & go home to their perfect homes & eat their perfect Sunday dinner. This is not real life. The people we need to reach are out on the streets. They are hungry. They are dirty. They are the ones Jesus would go to if He was here today. Churches should not be country clubs or social gathering places. Yes, they are places or worship & places to learn but they should also be the first place a vagrant on the street can come to for help. They should be a haven for the hurting and the lost. We should all remember who we were before Christ saved us. Humbly we should reach out to & serve our fellow man.

the judgemental condemnations flowing forth from a group of people who supposedly are trying to act like a man who preached nothing but love and acceptance--also the "permanantly saved no matter what horrible things we do" mentality
