Are you challenging your faith or challenging your religion?
My instinct on this one is you wouldn't challenge your faith unless there was a reason or a need to. In which case, blindly believing in something that doesn't ring true in the depths of your soul can lead one to feel like an inner-hypocrite.
Most people experience a "dark night of the soul" where their experiences in the world do not align with their faith. Most religions encourage their practitioners to examine their beliefs. Clergy (or it's counterpart depending on religion) should be available to help guide you through those times.
It can lead to an incredible deepening of faith. It can also lead to faiths absence.

If your faith is not challenged than your faith is dead! Faith is a constant process of discernment, exploration, and review! It keeps your relationship alive in Christ Jesus.
Jesus can overcome any challenge we can offer to Him. Believe me I know.
