If you have different sounds for "c", "s" and "z"; for "b" and "v"; and for "ll" and "y" (unlike in Latin America), then you should never have misspellings when you write, should you?

I know there are different accents and pronunciations. What I mean is that those people who DO pronounce them differently, shouldn't be able to write them wrong, if those are different sounds for them so they can't confuse the letters.
So they should never have any misspellings. That's the theory. Is that true in reality?

We don't have different sounds for b and v; they're the same. And that applies to all spanish speakers.

Same with c and z. Only that in this case, both in Latinamerica and southern Spain it can be pronounced kinda like an "s".

In Spain we do not diferentiate between "ll" and "y" sound at all. Only in a few places of Latinamerica they do pronounce it differently, specially in Buenos Aires region and Uruguay.

But anyway, that has nothing to do with misspellings, it only shows how good your grammar is. Do you write color or colour? Their doing.. or They're doing...? excellence or excellance?

Mmmh, No matter how you pronounce them the words are always spelled the same, so, if you learn how to spell them you'll write them just fine.

An example is how different is "Tomato" pronounced in England and in the US, and it's spelled the same way in both countries.

no, not everybody in Spain pronounce those letters correctly. it depends in which region you live, you pronounce the letters as so. "b" and "v" are pronounced the same.
a person from Andalucia talks with a different accent than a one in Madrid. depending of the region of Spain you live, you have an accent, depending on this accent, you will pronounce or no the letters you say
