I always find the lowest fares directly through the airline, and I book a LOT of travel. Usually I check sites like expedia.com and see which airline has the cheapest flights, and then I go to that airline's website, pick the exact same flights and they're almost always the exact same price. Plus, most of those sites charge a "booking fee" of $5 or more. And many airlines now guarantee that you will find the lowest fares on their own websites. Also, many of the "low-fare" carriers like Southwest or JetBlue only have their tickets for sale on their own websites, so check there as well, although they're never the cheapest option for me... usually I get the best deals on American or USAirways

It depends on your destination. If you are in no hurry to travel, wait till the airlines offer cheap tickets. Else you can try the budget airlines or www.airfares.com.

Ticket price will largely depend on supply and demand.
But one excellent source that lists a huge selection of real time pricing is www.sidestep.com. You’ll see the cheapest flights at the top.
Use www.priceline.com if you need a ticket ASAP and prices elsewhere are through the roof. This is a bidding site so you’ll have to be flexible with nearby airports, an extra layover, and the time of travel.

i would check both expedia, priceline, and other sites like that. They usually have great low fares. Otherwise, just check with the airline because usually they have very low fares as well.
