The scripture would have us believe or at least infers it may have been because he was not circumcised. Wouldn't God know this beforehand?

Exodus
4:22 And thou shalt say unto Pharaoh, Thus saith the LORD, Israel is my son, even my firstborn:
4:23 And I say unto thee, Let my son go, that he may serve me: and if thou refuse to let him go, behold, I will slay thy son, even thy firstborn.
"If thou refuse to let him go, behold, I will slay thy son, even thy firstborn."
4:24 And it came to pass by the way in the inn, that the LORD met him, and sought to kill him.
"The LORD met him, and sought to kill him."

I think you pretty well answered your own question. I believe he was probably persuaded by his wife, Zipporah, that such a custom was barbaric, and she was not going to have her son circumcised. But God told Abraham that any of his male descendants that were not circumcised would be excommunicated from God's covenant people.

To make for one action pact scene in a really boring book.....and really why would a god care about the status of your member?

Because Moses originally said no, and you just don't say no to G-d.
