If the amp is on when they're not working, and nothing is blown, you have only a few options: It's losing the signal from the head unit (stereo) so there's nothing to play, or the wires from the amp to the subs are making intermittent contact. Lastly, if that happens after you've been really pushing the tunes, the amp could be overheating and the protection circuit is kicking in and cutting the amp out. When it cools down enough, it kicks the amp in again. Check one of those 3 things.

Likely, the amp is overheating. When it gets so hot it turns off. You just can't crank everything all the way up. Turn the amp down some, see if this doesn't work.
If you are still getting intermittent sound, take it back and discuss how high your turning your amp and subs.

You could have a bad connection from the CD decks automatic antenna to your amp. Try turning the deck on and off and see if it triggers something in the amplifier to realize that the CD Player is on. Otherwise I/ a technician would have to look at it to see what the problem is. Make sure that the RCA have a good connection also. Good luck

Your subs are overpowering your amp. You need to relocate your amp to where more air is getting to it, or if ur amp is in ur trunk lay down ur rear seats, so that airflow goes into the trunk. Also u can put a small computer fan onto the amp.

If you turn your radio off for a bit (30 min or so) and then turn it back on and they work. Your amp may be over heating. Particularly if you have it in a small enclosed area. (a trunk maybe...)
If not you probably have a bad connection or a faulty amp.

Sounds like a faulty AMP.
Or
The amp is receiving power spikes. Install a fuse in the power line as well.

you might have a heat sensor kick out switch. Like when the subs are getting a power overload the heat sensor will kick out then it will cool down and automatically kick back on. For example a hair dryer. Put you hand really close to the blower part and the dryer will kick out. Then once it cools it will start up again.

Try the connectors that go into the amps and also the connectors at the sub out of the radio.

Do you have too low of an impedance (ohms) on the amp?
If the amp is going in to protect mode, this can be one cause.
