I have a CD that I want to copy on Windows Media Player. Most of the CD's different tracks all run together on the original (for example the intro of the second song will mesh together with the end of the first), but when I listened to my copy there was a break in the flow of things for a second or two between tracks. It just doesn't sound as good as it is supposed to.

You will need an Audio editor of decent quality for this;
The key( no pun) in making the flow work, is to either make sure that one song flows into another song of the same key, or edit the song so one portion in the key of the last song flows into the same key of the next song. If you can't match up the songs, and you want to flow them through, you need a midi editor that will allow either a Keyboard interface for you play a Move, or Slide into the Next song, of course you will need a Drum machine for the Move to work under some Circumstances, especially if you use an analogue item like a bass.
The Alternative to a Midi slide move is to speed the song going into the new song, or slow it down, a half tone or a whole tone, whatever you need, and overlap; The overlap will involve a simple mix... lower the last song level, as you bring up the new song level.

Delete the 2 second pause between those tracks. Depending on what program you are using to burn with, you do it differently.
