Edit: The Viet Cong might have been supplied by the North Vietnamese, but they were South Vietnamese citizens. The Viet Cong is a nickname for the National Front for the Liberation of South Vietnam, who were supplied by South Vietnamese as well.

I believe it was because the Vietnamese insurgents were known as the Viet Cong. C, the first letter of Cong, is broadcast as "Charlie" in the phonetic alphabet used in military radio transmissions.

it actually derives from how they speak over the radio. To clarify letters when speaking over a radio they use "able" for "a" "baker" for b, ect. The North vietnamese were also known as vietcong, or V.C. for short. V.C. over the radio is Victor Charlie. They shortened it to just charlie, and thats how the nickname occured.
