Easiest thing would be to take Peter Pan or Greyhound from Port Authority directly to Middletown, CT. It's about $40 one way. It's about 3.5 - 4 hours.

If you don't want to do that, you can take Metro North to New Haven (Union Station) then transfer there to a Greyhound bus to Middletown (the bus is about $12 and a 40 min ride). I guess that would be more annoying because you'd need to time everything right so that you get to New Haven in time to get the bus since I think there is only one per day to Middletown. Even that way, it's still not going to take any less than 3hrs but you save $10-15.

If you can get to Penn station instead, Amtrak runs a train from NYC up the I-91 corridor in CT. I know it goes at least up to Springfield MA. I used to live in Meriden, CT and this is the way that we would go into the city.

That's kinda rough. Middletown is the middle of nowhere.

AMTRAK: Union Station (Hartford) to Penn Station

or

AMTRAK: Union Station (Hartford) to Union Station (New Haven) then take the Metro-North to Grand Central Station.
