I understand that people who are ignorant of Islam, history, world government, U.S. foreign policy, and people who have diseased hearts and problem minds may believe Al-Qaeda to be a world wide group of crazy, highly intelligent tech guru Muslims and the "War on Terror" a legitimate war, but why do I see Muslims falling into the herd?

Because as much as we don't want it to happen, there are evil Muslims just as there are evil non-Muslims. Not everyone falls for the conspiracy theory without hard evidence, no matter how much we'd like to believe it.
