It depends on where you are traveling to, and, for that matter, where you're coming from.
Usually, the bus will be cheaper, and it goes to more places; however, it will not be as comfortable, nor as fast (e.g. traffic, traffic lights, etc.).
The train will be more expensive, but it will probably go faster (it doesn't have to stop for traffic, lights, pedestrians, etc.), be more comfortable, and usually there is a snack car, so you don't have to wait for the rest stop for food.
If the trip is more than a day long, you should take the train; there are usually sleeper cars with beds; even if there aren't, the seats on the train will probably be nicer anyway.

I made a big mistake taking a bus from North Carolina to Chicago. It took me over 24 hours to get there with a 1 hour delay in the middle of the trip. I never did that again. The trains are good and flying if you call ahead you can sometimes get discounts.
