The person using this phrase believes that the other person isn't in a position to judge - either the other person is seen as "beneath" them, or they believe the other person doesn't have the full facts of the case. While in general, "You shouldn't judge me" is more correct, "You can't judge me" appears to have a slightly different meaning.

it does come from the Bible, "judge not, lest ye be judged."
into today's world, you shouldn't judge me is the correct way of phrasing it.
the definition: how about people in glass houses shouldn't throw stones? you've made errors, i've made errors, we are all human and prone to imperfection. for someone to tell you that simply means that you have offended them by expressing your opinion or thought of an act they have committed.
walk a mile in my shoes or welome to my life. all go back to the same - "you shouldn't judge me."

on the other hand, what about when you believe you are not treated equally (like brothers or sisters) or in some ways feels like a lack of respect is happening from others hence the expression being used?

i can mean... "who do you think you are?" like the person doesn't know the other person well enough to know the situation and make assumptions and conclusions.
or that the person is worse that the other. example... a bank robber shouldn't judge a petty thief. "look at yourself in the mirror *****!" ...something like that...
