What is the meaning of this?

It means that Judas used to dip his hand into the common purse and take money out of it for his own use.

To help yourself to something is to reach out and take it. It is not necessarily a bad thing: I would be very happy if I had baked a cake and you reached out and helped yourself to a piece!
