No one knows what happened to the head of John the Baptist.
There are several churches across Europe that claim to have the skull (his head) at their church, but there are at least 5 of these skulls floating around that I have heard it.
Personally, I think it was lost or buried. No one would have though to keep around a guy's head back then.

Maybe when Herodias got it, she desecrated it. Might have stuffed it on the bedpost, or something like that.
