There used to be Marine Detachments onboard aircraft carriers but that stopped in 1998.

They mostly ran the brig and guarded the magazine and provided force protection in port.

They also escorted the ship's CO and XO. The CO's orderly and the XO's orderly that I was shipmates with were squared away Marines from what I recall.

Marines no longer are deployed as security personnel, however on my last deployment (Aircraft Carrier) we had a Marine air squadron with our usual air wing.
The term Marine comes from the British Navy, where the Marines were kept seperate from the ship's crew as a security force more for the crew than anything. Fairly recently (in the last decade or two) the US Navy has turned over the security burden to the Navy MA's.
So to answer your question, Yes.

If you mean does every US Naval vessel have Marines on board...no. There isn't any need for US Marines on a frigate, replenishment or cruiser. Nor submarine.

Besides, there are only about 200,000 active duty Marines and most of them are on the ground.
