Well, at the end of season 7 he was abducted by aliens. Then, at the beginning of season 9, he went into hiding because there were people that were threatening his life. Those are the only things that I can think of that happened to him. He comes back, though, in the middle of season 8 and in the series finale(season 9, the last episode entitled The Truth).
