Based on the sheer number of consoles sold, it would have to be the PS2. It's one of 2 systems (PSX being the other) to sell more than 100 million units worldwide, and it's still selling so the number could eventually reach over 125 million.
The N64 had very few games because it came out in an era when the media was switching from cartridge to CD. Cartridges hold very little, and they cost a lot to make. It was also competing against the PSX. The N64 had very little 3rd party support because all of them were supporting Sony and the CD format. The launch was a joke with only Mario 64 available. The best games were either 1st or 2nd party (Zelda series, Mario Kart, and Goldeneye).

"Best" is subjective.
I like 2D fighting games, so the best systems for me are the Neo Geo, Sega Saturn and Sega Dreamcast.
My cousin loves 3D first-person shooters, so the best systems for her are 6th generation platforms, and higher.
My parents love simple non-complicated games and puzzles, so the best system for them are the Wii, Nintendo DS, and GBA.
Hyperbole aside, from an objective standpoint - the N64 is a very good platform, but clearly suffered from lack of 3rd party software support, leaving it deficient in several key software genres. While it had a large number of commercial and critical hits, there are a lot of systems with far more acclaimed games in their libraries. This translated in lower sales than other hit systems, like Superdork pointed out.
Accounting for all reasonable factors, I'd personally rank the N64 as a very good system, but not quite great.
Comparably, the Playstation, PS2, SNES, Genesis and NES had huge software libraries covering every imaginable genre possible for that generation, and were all commercial shash-hits. I'd rank each of these consoles squarely above N64 for that reason alone.

I dont believe N64 was the best system, it was a very fun system and it didnt break down so quickly as these newer systems do but it was only out for a few years.
I believe the super nintendo was the best system because it brought us countless classic games and had a 25 year warrenty which would still be valid today and they seemingly last forever.
