For a family from Canada with teenage boys who are also going to Disneyland, which would you choose?

Are you saying on top of Disneyland??
San Diego has an Aquarium called the Birch Aquarium, but doubt you heard of that in Canda.
There is Sea World, there is probably more to do for Teenagers at Sea World than the Zoo. They have various shows a few rides as well as other things to do. The Zoo has a lot of Animals to see and is right next to Balboa Park. This has an IMAX as well as other museums. They probably will like the Aerospace and Auto Museum.
Personally I like the Zoo over Sea World but for Teenagers if there was only the choice Sea World or the Zoo they probably would like Sea World more.

Go to Sea World. The shows there are awesome. It is more entertaining for teens.
The zoo is a bunch of walking and the only reason it is "world famous" is because of the pandas, and you might not get to see them anyway. I went there 3 times and never got a peak once. It's not the best zoo I have been to either.
The Wild Animal Park is even better than the zoo. Plus, you won't have to drive as far.

I would choose the zoo. It is one of the best, and right in the middle of Balboa park, which is gorgeous and has an IMAX theater and lots of museums as well as the zoo.
