If the thread layers are red, brown and green from top to bottom which layer will come into focus first if you are using the scope correctly

Light of microscope shines from the bottom, so you would focus on the one at the most bottom and that will be green.

The proper way to use a microscope is to move the scanning objective lens down far as possible while looking to make sure that it doesn't hit the slide. You then look through the ocular lens and focus UP with the corse adjustment (this is to make sure that you never jam the objective lens into the slide, as many of my students have done...). This would mean that the thread at the bottom will come in focus first. Green thread.
