No, a penalty cannot be imposed as the result of replay. If the refs don't call anything initially , there is no penalty on the play. Sometimes they miss 'em- it might be clear from looking at replay that someone was holding or jumped early, but if the refs missed it when it occurred, the offending party just caught a lucky break.
The only things which a team can challenge are things like whether passes were complete/incomplete, whether runners were down by contact (which might nullify a fumble) or the spot where a play ended.

No, and frankly, I think the restrictions on replay challenges are ridiculous. I think coaches should be able to challenge just about any ruling at any time - after all, it still costs a timeout if they're unsuccessful.
