It depends on the version of MSN messenger you have.
In most versions, on the top of the MSN Messenger box there are File, Options etc signs. Click File -> Sign Out.
If you see a green MSN guy icon on the bottom right 'taskbar' on your computer screen (PCs only), right-click it and click Sign Out. (this is next to the clock)
If you have the lastest version, take a look at the top right section of MSN. Next to the X and the collapsing _ sign there's an arrow in a box. Click the arrow, hover you mouse over File, and click Sign out.
If you don't want to sign out and just don't want an annoying MSN program hovering on your screen, click the X on the MSN box on the top right corner to close the box. This will keep you logged in w/o a box on your screen but the messenger will still alert you if you get an IM or email message.

One of two ways... the best way that I prefer is "right" clicking the icon in the taskbar by the clock and choosing sign out.. other way is to open it up, goto the top left menu item, click it and at the bottom click sign out :)
