I am most partial to the Generation 1 Version, Convoy. He is the most heroic of all of the future versions and has died in the Animated Universe to stop Megatron. He had the best transformation and is the most well known version of Optimus Prime. He was the original leader, and has the longest history. He was always very honorable, even when he was corrupted. I like the way he was brought back from the dead and again lead the Autobots through the American Only Season 4 Rebirth Mini Series.
He is also the main version used in any of the other continuity tales, so I guess that influences my decision as well.
Also, I like his transformation in the War Within Series. That Tank Mode is nice.
The best figure of this is the remold of the Japanese figure, God Ginrai, which gave us Power Master Optimus Prime with Apex Armor.
The other Optimus Primes:
Armada, Energon, and Cybertron (Debated) – Was a solid leader, but always seemed harsh on his Autobots. Also, was not a fan of Optimus always relying on the Help of others, like Jetfire and Wing Saber to fight his battles in Power Link or Combination Modes.
RID – Did not like the whole Optimus as a Fire truck idea, but I do like the combination with Ultra Magnus to form Omega Prime.
The Optimus Primal, I was not a fan of the Beast Wars and Beast Machines series. I cannot really comment on this.
