Depends on which part of Malaysia you're going and what's your budget.
The most economical way of travelling to the city, Kuala Lumpur is to take a coach up. They also have coaches that go to other destinations in Malaysia. You can purchase these coach tickets by going down to Golden Mile Complex along Beach Road. Cheapest tickets are S$28 for one way. If you want more luxurious coaches with in-house entertainment and what-nots, it will cost S$50 for a one way ticket. Alternatively, you may visit the coach website below to book your tickets online.
Another way to go up to Malaysia is to take the train from Tanjong Pagar KTM train station. The downside about this is that you can only purchase the tickets on the day of departure itself and not in advance. Also, weather now in Sin/Mal very bad, and the railway tracks are not in good condition so the trains might get delayed.
If you want to get to Malaysia fast, then take a flight up. Check the budget airline, Air Asia website below and you can choose the cheapest flights to fly up.
If you just want to pop by Johor Bahru, then you might want to take SBS bus 170 that stops at the causeway, then you walk in to take a cab to wherever your destination in Johor bahru.

You could fly, drive, use a taxi, bus, train, ferry.
If you feel energetic you could even walk across the causeway if your destination is Johor Bahru, the southernmost part of Peninsular Malaysia. However, don't go to Johor just yet as certain areas are flooded.

hey folks, airasia didnt fly fr KL to Spore, so is Jetstar. both government are working on it, the soonest would be this year end. The one who offer the service is airasia thai fly fr Bangkok to Spore...
Beside the low cost airlines, all the full service commercial airlines have flight between KL & Spore.
...
do consider train or coach, plenty of choices & economies fare. just like others comments. have fun :>

u can get bus tickets (abt S$30) from beach road, abt 5 hrs ride to puduraya (KL) or by flight wud take less than an hr..cost more. there's a bus 950 frm kranji (if im not wrong!) which is alot cheaper... goes to johor bahru. or take a cab.. not sure frm where.

why dont u try the airasia.com, cheap fare (if u r lucky) or else maybe take a bus much more cheaper but time concern....
