- Singapore - Bintan (Indonesia) => 1 hours
- Singapore - Balai Karimun (Indonesia) => 2 hours
2. By Aeroplane
- Singapore (Changi airport) - Jakarta (Indonesia) => 1.5 hours
Flight: Singapore airlines, Garuda, Lion air, air asia, Emirates, etc
- Singapore - Bali (Indonesia) => 2 hours
Flight: Singapore airlines, Garuda, Australia airlines etc
- Singapore - Manado (Indonesia) => 3 hours
Flight: Silk air Singapore
- Singapore - PekanBaru (Indonesia) => 2 hours
Flight: Silk air Singapore
Also there are flight from Singapore to other cities in Indonesia such as Medan, Palembang, Bandung (west Java, Indonesia), etc.
People from ASEAN countries does not need visa but for others you can apply visa upon arival or in Indonesia embassy in Singapore. It is located at Chartworth Road, Singapore (near to Orchard road).

Why would you want to go to Indonesia via Singapore when you can go there direct?
If you insist on going from S'pore you can go by ferry to nearby Indonesian islands or fly to mainland Indonesia via budget airlines (maybe after your Malaysian visit?)

1) by flight - look up the Singapore airlines website. Alternatively, you can try their low cost carriers - Tiger airways.
2) by ferry - to Bintan/Bantam and connect on route to the next Indonesian port of call.

singapore to indonesia nobody can go by train or road
only by airlines and by ferry.
By ferry,start from harbor point (singapore) and batam,bintan(indonesia).its chipest and 2hours way
