It means people of a kind usually hang about together, enjoying the company.
It also means that when the people are not the most moral, scrupulous or bright, they experience a flock up.
As far as I know this terms is almost always used in the negative sense.

From experience, it is not always true. With birds, they flock together; but with human beings, they do not always goes together. At times, you see a guy and develop interest on his or her gifted qualities, maybe the way he or she speaks, act, etc. only to discover that you do not have all things in common. Because of the interest, you still stick to him or her.

Loosely it means people with similar interests socially or workwise either by chance or design meet up.
On the other side of the coin we tend to say ( when talking about unsavoury characters) "They're tarred with the same brush"
