the occupation of germany and japan after WWII (which by the way continues to this day) was done AFTER the ruling powers of those nations signed treaties that defined the terms of the peace and rebuilding.
i don't believe that the situations in iraq and afganistan are parallel so don't think that they deserve the same reply.
afganistan was invaded on a majority vote in the senate (99-1 i believe) and the entire nation felt that was 100% justified after the taliban refused to turn over bin laden.
iraq on the other hand, remains a complete mystery to the vast majority of americans who are informed on the topic.
every reason that this administration has given for the invasion of iraq have turned out to be completely false and we now see that nations like iran really DO pose a direct threat to the usa.
you might also remember that 55 million people died during WWII, the war pretty much started by germany and japan. the people in those nations knew that the world would have essentially finished them off if that was what was required to win.
so they surrendered (after complete defeat in the field) and accepted occupation and now are two of the world's largest economies.
germany and japan have a great deal more cohesion than does iraq (afganistan only has about 15,000 american troops and is not really being occupied). iraq is a nation that was created after WWI by the victorious powers and should really be three separate nations.
in fact only partition will stop the fighting in iraq.

We nuked Japan, twice. That led to an unconditional surrender. If we eradicated two cities in either of those countries, they might just be scared shitless too.
I'm definitely not advocating that... but that is a huge difference between post WWII Japan and present day Iraq or Afghanistan.

Yes, but also there were no outside states trying to destabilize Germany and Japan. The Allies so totally destroyed Germany and Japan that they themselves weren't able to mount a resisitance to the occupation. That type of total war is so unpopular now that it would be politiccal suicide to suggest it. Can you imagine firebombing Baghdad like we did Dresden? Colin Powell's Doctrine of overhwleming force was ignored, and we're paying the price for it.

The biggest difference is that in WW11, we were fighting governments with standing militaries with uniforms. In Iraq and Afghanistan we're fighting ideals of people that do not distinguish themselves from the general public. In these two countries, you never know where a persons personal allegiance lies.This kind of war can not be won military but our politicians aren't smart enough to figure that out.

That is certainly part of it. They had been devestated by years of war. Another big factor is that they had very homogeneous societies, so there weren't a lot of ethnic tensions like there are in Iraq.
