Reflections two years after the tsunami
Reflections on the tsunami two years later

A discussion was held by the Aceh Institute with the theme "Reflections Two Years After the Tsunami and New Aceh Leadership", which was attended by Aceh academics.

This is a complete sentence; it looks like it may be a fragment of one from your introduction. It is long enough that you should not add anything else - you want to avoid run-on sentences.

I don't think so, unless you mean that the tsunami lasted for two years as well as the New Aceh Leadership.
It's also complicated with the previous "of" before "two years".

I'm not certain what you are trying to say. If you are talking about the tsunami that happened 2 years ago then use ...after....If you are talking about a theme that has been going on for 2 years then use...of

after because the way i read it is if you said of, that means they had two years of a Tsunami. The Tsunami is over even though there are the aftermath effects. Its over so use after.

But i didnt graduate either :p
