Today's SEALs (Sea, Air, Land) are a special ops unit of the US Navy under the command of SOCOM. Their mission has evolved from the very early mission of SEAL/UDT (Underwater Demolition Team) which would have served fleet needs. SEALs are deployed today when either insertion or extraction is by sea.
Marine Force Recon are generally the Navy's land force that is first in before a major Marine operation. Marine force recon functions somewhat like the old Army Pathfinders.
Which is better ... it's a draw. Each are the Elite of the Elite in their own realm. Neither to be disrespected or taken for granted.

Their mission is the difference The Seals get more specialized training. Force recon is usually attached to a larger unit while the Seals operate alone for the most part.

Recon got the smaller jobs. Although they do take shots too, but it is rare. They are not trained heavily on combat of stealth. Navy seal does the worser part. If they are to engage in combat they will, if they won't they will just walk out of it. Navy seal is also part of recon, but the got more experience in combat. That is why navy seals train from 4 years to 7 years before seeing combat. That is how long they train.

Recon is similar to Scouts in the Army. They have the duty to find the targets, and direct fire to them. Their primary goal is to infiltrate and seek, not to openly engage anybody. The only times they are to engage is to avoid capture, or to avoid compromising the fire mission.
SEALS are more on the lines of search and rescue behind enemy lines, sabotage, and overlaps somewhat with the Recon units. They are supposed to strike fast, and get out, hopefully alive. And/or reconnoiter for a fire team, air strike or naval bombardment.
Again their first duty isn't directly to combat, or engage, anybody directly, it is a HUGE team effort.
As for better or best, I AM THE BEST! And I don't belong to anybody's team.
