I would like to know the answer to that also. They bother my knees too. However, it does help me quite a bit to take Gloucosamine. Takes about 2 weeks before benefit is achieved. Also, sometimes I go ahead and to the squats or lunges even though it hurts at first, and then after a little while it seems to get better. Without the Gloucosamine, however, I don't think I could do them at all.

Another alternative to doing squats would be using a leg press machine.
If squats are hurting your knees you may be using the wrong form when performing the exercise. Be sure to keep your shoulders back, chest out, and your knees should go over the toes, not past the toes. Butt should go out as if you were going to sit down on a chair. This will keep the pressure off the knees - there is nothing like squats to involve the large muscle groups of your legs!

I agree with John, it's likely you're using wrong form. Try starting out with very light weight, even using only a bar, and practice and perfect your form first. If your knee starts twitching then lay off at that point. Allow your legs time to build strength, which is what will help the knees.
Leg presses is probably the next best thing and it's harder to hose up form. Find a leg position that is most comfortable.
