There's nothing "wrong" with it (as long as you pierce the yolk if it's still intact, as Stacy said), it's just that it's hard to make any but perhaps hard-boiled ones taste quite as good as they would have on the stovetop, and sometimes it can be a bit more trouble.

If you don't have a cooktop though, definitely learn the various ways to cook eggs in a microwave:

Not sure what little cups you are talking about, but when I was younger we used to cook eggs in the microwave all the time. We'd put them in a coffee mug with water for x amt of minutes (probably 4 or 5) and it would hard boil them. There is nothing wrong with cooking anything in the microwave. Have you tried cooking potatoes yet?

They are great this way and it is so easy! just make sure to spray your cup with a little pam first and either scramble or for a sunny side or regualr cooked egg just add a little water on top and put a lid or something over it to keep the steam in!

Scrambled eggs in the microwave are the fluffiest. I usually scramble & cook them in a coffee mug, or small bowl.

I love adding vegetables & cheese or whatever you prefer and then wrapping the entire thing in a tortilla & zapping it just enough to warm the tortilla

It should be fine. Thats what they make them for. I have heard that its bad to put plastic in the microwave because a tiny bit will end up in your food. So if you are a health freak who shuns anything unnatural from going into your body, I wouldn't cook with those plastic thingys. But there really is no harm. Plastic is not going to kill you. It doesn't cause cancer or give you gas or anything. So EAT UP!!

Just make sure you either make scrambled eggs or use a toothpick to pierce the yolk if making a "fried" egg in the microwave. If you don't the yolk will explode and make a huge mess.
